I didn't figure it out either but Solus's solution works for me.

I do know this.....it's magic and the rabbit was in the hat the whole time...!

It don't know Jay!  It's like a slight of hand card trick, it already has an answer before you hit the clicky button.  The magician leads you to pick the card he wants you to....same thing...

It's all in the math and the math changes every time you re-enter the equation leading you to chose the answer that's already been determined for you...

I think what misleads people is that the item in those nine magic boxes changes with each play.  No mater what number you choose it's going to be in one of the nine and they are all the same.
